Since you are using lower-case letters in "section 1", it is appropriate for you to also use lower-case letters in "appendix A". The word "section" has more uses and meanings than "appendix".

It might have been easier for your grammar checker's programmers to figure out whether the word "appendix" is part of the title of an appendix, than to figure out if the word "section" is part of the title of a section.

If you have only one appendix, however, simply label it Appendix. Put figures and tables in separate appendices. The appendix title serves as the title for a table if it is the only table in the appendix.

If you decide that certain figures and tables should appear in the same appendix, number them A1, A2, A3, and so forth, according to the appendix in which they appear.
